In Heartland City, Yuma Tsukumo aspires to be the world's best duelist. Despite this, he is not a good duelist, since he usually loses to others. When he ends up Dueling Shark, a bully known to have pro-level skills, odd things begin to happen and Yuma's story begins.

Astral comes as the duel between Yuma and Shark come to its conclusion. In order to take down Number 17: Leviathan Dragon, Yuma obtains a Number card of his own, Number 39: Utopia.

Astral has been unable to leave since Yuma dueled Shark, so despite his reluctance, he's begun living with Yuma. At an inconvenient time, Kari Tsukumo has trouble when her PC she uses as a stay-at-home reporter crashes. When her big scoop is deleted as a result of a system down the city suffered, she orders Yuma to find an alternate scoop she can use for another manuscript. When Yuma goes into town, the traffic lights go nuts, causing downtown to fall into chaos. Yuma looks for the criminal who is spreading the computer virus that caused all this chaos.

Yuma challenges Mr. Kay, who is behind it all. Astral notes that each time Mr. Kay reduces Yuma's Life Points, his body weakens, causing him to slowly vanish! To make things worse, the Explosive Virus Time Bomb Mr. Kay has set is slowly reaching its countdown.

A strange shadow approaches Yuma, which turns out to be Flip, a classmate of Yuma's known for his duplicitous tongue. In the morning, Yuma was reprimanded for a prank he pulled in front of the whole class that he has no memory of causing. As a result, he's been cut off from everyone else. Flip gently challenges Yuma to a Duel. With Baby Tiragon, his new Xyz Monster, Yuma might enjoy this duel, but Flip seems to be planning something.

Flip steals Yuma's Number 39: Utopia, causing Astral to vanish. Flip reveals that he wanted the great power of the Numbers. Yuma then tries to summon Number 17: Leviathan Dragon to fight back, but Flip's trap card takes even that away. When Yuma is pushed into a corner with his field, an unexpected monster will become the Trump Card of the Duel.

In order to rescue Nelson's soul from the Number 83: Galaxy Queen, Yuma Duels against his alter ego, The Sparrow.

Yuma's Duel against the Sparrow continues. The Sparrow continues to overpower Yuma with more characters from his TV show. However, Astral, who is aware of the characters ultimate combination, plans a reversal to win the Duel.

A suspicious shadow is trailing Yuma. It seems someone has been after Yuma, and their identity is the unassuming girl Cathy Catherine from Yuma's class. Yuma and Tori fall into Cathy's trap. To rescue Tori, Yuma is going to have to Duel against Cathy. Astral is cautious of the strange vibes he's getting from Cathy, especially with the strategy of her Transforming Cat Deck!

Yuma is reminded that his victories in his current Duels are due to Astral's help. To prove his skills, Yuma challenges Shark to a Duel once more. Though Shark doesn't care to Duel again, he finally agrees when he reaches the end of his rope due to Yuma following him around. The Duel between Yuma and Shark begins. Can Yuma win against Shark, who has no Number cards, when he himself declares he won't use his Number cards or require the aid of Astral!?

In order to stop Scorch and Chills, Yuma and Shark face them in a Tag-Team Duel.

Scorch's and Chill's Number cards overpower Yuma and Shark. Shark, who notices Yuma's determination to not give up on him, entrusts Yuma with one card that turns the whole Duel around.

Yuma is confronted by Kite Tenjo, a boy who calls himself the Number Hunter. Elsewhere, the plans of Mr. Heartland and Dr. Faker come to light.

Kite overpowers Yuma with Galaxy-Eyes Photon Dragon, as Yuma desperately tries to turn the Duel around.

Having clearly seen Kite's power, and how utterly hopeless they are, Yuma and Astral are keenly aware that they cannot easily recover. At that time, Yuma talks to his grandmother. She mentions a mysterious old man named Roku at a Duel Sanctuary, who owns a wooden statue of the Legendary Monster Dark Magician, who is waiting for Yuma and his crew. Yuma makes a strong wish based on his desire to train and get better!

It's a Duel against Roku's former disciple, Kaze! Kaze draws his Ninja monsters, pinning Yuma down, but believing in the power of his friends, Yuma continues this battle even after Kaze summons his Trump Card, Number 12: Crimson Shadow Armor Ninja. However thanks to Roku and Astral, Yuma wins the duel.

Tori and her friends, who are interested in the Number Cards, plus Astral, form the Super Secret Number Cards Investigation Club. To get more info about the Numbers, they visit the home of a fortuneteller, but the fortuneteller is under the orders of Kite to collect the Number cards! When the fortuneteller, Fortuno, kidnaps Tori and the rest, Yuma and Astral come to the rescue, but the memory of their Duel with Kite comes back, the visions of which continue to haunt them!

The Duel between Yuma and Fortuno continues. Fortuno pushes Yuma into a corner as he summons Number 11: Big Eye. Despite Astral's acceptance of defeat, Yuma's unwillingness of surrendering leads the two to unlock a new power.

While searching for Yuma's Key, Astral learns more about Yuma's father, and his Feeling the Flow spirit that was born from a promise between the two.

Having gained control over Astral, Dark Mist manipulates and forces Yuma into a Duel against Bronk.

As they head home from class, Yuma and his friends meet Lilly whom they form a friendship with. However after the robot is reprogrammed to its former self, Yuma duels Lilly in order to help regain her memories.

In order to protect Yuma's Key from Kite, Shark faces him in a Duel.

While Yuma seeks for his Key, Astral duels against Kite to defend the Number cards he possesses.

Despite being unable to fight against the immense power of Galaxy-Eyes Photon Dragon, Astral, his resolve stern due to Feeling the Flow, continues a desperate combo of Offense and Defense. But when he finally gives up against Kite who keeps attacking him over and over, Yuma appears and the mysterious ZEXAL power activates...!

One morning, Yuma heads to school, and while talking to his friends, time stops. He sees three suns shining in the sky. Together with Astral, they both shiver from a fear they do not understand, causing Yuma to run off to find out what possibly could have happened. At that time, Kite, using Dr. Faker's technology, retraces Astral's memories and invites Yuma to the World Duel Carnival.

The World Duel Carnival begins, but Yuma forgets to register and must figure out a way to get at the last minute.

Yuma's first challenger in the World Duel Carnival is a former soccer player, who has a deck based on soccer monsters.

While taking a short-cut through a construction site, Yuma meets a challenger with a deck of monster machines.

The Duelist Anna seeks revenge on Yuma for breaking her heart many years ago.

Yuma and his friends, along with the other finalists, are invited to a special event for the World Duel Carnival. Yuma has trouble getting in when he forgets his invitation, but is allowed in by Nistro. During the events, many conversations are occur between the finalists, which include Kite, Shark, Quattro, Quinton, Nistro, and Dextra. As the party goes on, Mr. Heartland's speech is interrupted by the arrival of Vetrix, who tells him his intentions of crushing him and glances at both Yuma and Astral before disappearing. The party is soon plunged into chaos following Flip's attempt to sneak into the party himself. After the party, Yuma has a brief talk with Kite whilst Quinton hires a group of duelists known as the Triad of Terror to target Yuma.
